There is no way to add or delete just one copy. If I try to delete one of them, BOTH of them disappear, from all devices.

So I deleted the one copy which existed on my MBP so that there were no copies on any device I had. Now in Sierra we can have all the files from Desktop and Documents stored in iCloud. And this is not happening when iCloud for iBooks is turned off. When I delete one of those two, they both disappear. Old one reappears magically next to new pdf they both look the same, they just have different settings for title, author and subject. But, when I want to reimport the same PDF, just with some metadata changes (pdf tags, like title, author, subject.), I end up with two files in iBooks. When I do so, it disappears everywhere and it looks like its gone. I have no problem to delete the file on all devices.
